The CTA first reported a disturbance at 8:46 a.m. on a northbound Red Line train between Bryn Mawr and Thorndale stations.
Police said a 23-year-old woman approached a man while on a Red Line train and began arguing.
The woman then allegedly spat on the 33-year-old man and fired the gun.
The victim was injured in the shoulder, according to Chicago police.
CFD paramedics responded to the CTA Red Line Thorndale station to provide medical care to the victim.
The woman was arrested and a firearm was seized, according to police.
The victim was eventually taken to the hospital and was expected to be fine.
The transit agency said the trains were stopped near Argyle and Broadway for about an hour.
Red Line trains resumed stopping at Thorndale at 9:53 a.m., the CTA said
Shuttle buses have been requested to provide delivery service across the affected area.
There was also an unrelated heavy police presence near Jodi Elementary School for an outside phone call with CPD this morning, 48th Ward Alderwoman Lenny Manna-Hopnorth added.
The CTA originally said the accident occurred on a train departing from Argyle Station.
